After nickgoh_45's theory of RouteBuilder, I will teach you some practice.
So, We will create a NYC Subway route. For beginning, it will be a 42nd street shuttle - it has only two stations.
Here is the scheme:

NOTE: Look on brown tracks - this is the shuttle.


First, We will make the Times Sq station. Make sure that "Create grid and track" checkbox is checked. Click View->Grids... and click the "grid at conn-id1" item in list box. In the Angle(degrees) textbox type 0 instead of 90. Then lay up 125m track(by pressing space 4 times). This track's properties must be that: background - use black.bmp, for track - ugl.b3d or ugr.b3d, for platform - platform1(Don't put CL,CR,L and R and .b3d), for roof - Roof4(without cl, cr, l and r too). On Walls and Dikes tab fill the Left TSO, both Wall blank, in Right TSO use uground_wall(Do not use _l and _r). Click OK. Copy and paste properties to other tracks.

Aim the pointer to the track, and press three times left arrow. Repeat laying tracks and paste properties, but platform use on the right and leave TSO text boxes blank. Copy and paste properties.

Then lay parallel tracks(aim the pointer on the last laid track and press once left arrow, and repeat laying tracks), and then paste properties. The platform covers the track, it is on both Grand Central and Times Sq. Then paste properties again and make platform on the left. REMEMBER: On the track with platform that covers other track make one left TSO - uground_wall(as said early, without _l and _r). On the other tracks vice-versa, the right TSO must be uground_wall_station1. Copy and paste properties, and modify propertees like this:

On the last pasted track the left TSO must be uground_wall_station2, on the others except the first - uground_station.
That's all with Times Sq, the result must be like this:



Then let's build Grand Central. Look at the right of the scheme, and build it like Times Sq., but in other method:
The upper track must be like in the Times Sq, the lower track must be 1 grid field lower(twice right arrow), and the result should be like this:



Then connect tracks using "connect points" menu item. How it works - read in manual.

The connection tracks must be straight, not fixed, and may not criss-cross.
Central track must not have walls, the side tracks must have them. If the wall is at other side, make it vice-versa.

Now let's make route definition and station's stop positions. I will make it at the central track. How to build stations you know from nickgoh's tutorial. About routedefinitions too. Make sure that covered tracks are in RouteDef. Now let's export. Select the your favourite NYCTA train(I select R46), then export your route definition, make the start station Times Sq if the it's stop position is near the tunnel and vice-versa for Grand Central, and vice-versa.

After export you can see how it looks like. It should look like this:
